I've met this problem on a lot of recently released Blu-ray discs, which are all using TrueHD audio. The latest 3.0.0-git-20151115-0402 nightly build still has this problem. It would be great if this can be fixed because it seems to me that the TrueHD audio is becoming a trend on newly released discs, and VLC is totally broken for them.
This indeed is an issue. Up to now, VLC was the swiss army knife when it came to media files. The way it's now, there's need for supplementary players.
Besides from this, I can't emphasize enough how this project has changed the way I consume digital media. Far the best in usability, versatility and community care. Thanks a lot, jb and all the others.

To add a little context to the scenario,
when running Media-info agains a file with a DTS-HD MA track the Format profile shows as MA / Core.
Not sure how the logic works, but on my system VLC outputs the "Core" track since my receiver only supports lossy DTS.
With the sample track listed in the description (dolby_atmos_truehd_sample.m2ts) that contains a single track for Atmos / TrueHD / AC-3 and shows the same for it's Format Profile, VLC seems to outputting the ATMOS or it's switching to the secondary audio of the TRUEHD. Neither of which my receiver can play.
It needs to be able to switch to the AC-3 track, either by internal logic or an option in the configuration.
Not sure how priorities work in regards to bugs/features such as this but the only workaround for this scenario is to use another player for these files.
